I have the latest version released May 8, 2012 and now it is not remembering my open windows and their positions. Is there something I need to do to get this functionality back?

very slow replay I know. I would not expect a loss of window positions. Is there some reason why the cleverscope.prf file (usually in Program Files/Cleverscope) cannot be written. You may need to give the application the necessary read/write priviledges.
